You may have a virus posing as a security certificate. Write down something from the pop-up and enter it into a search engine to see if it matches a virus. If you have a router, see if your computer is continuously accessing the internet.

if that is a program that you do not want or have then I suggest that you write it down next time it pops up then go into internet explorer into internetsetings and under contents I beleive you will see all the certificates fine the one certificate that keeps popping up and delete it then reboot. other wise if you say yes to the certificate then it will install on your computer which allows the makers of that program to send your computer any kind of files. then check to se if all other programs run right after you did that if not then reinstall the ones that do not run right or you could disable it for a bit to see what happens if it acts better that way delete it if not acept it and move on or clean istall to the computer (Everything) spy doctor is a must!! buy this first it will fix this with out a dought) the other method is kinf of red necked way of going about it
