the most likely reason is censorship & puritan prudence. by drawing shorts on the heroes, they could visually justify not putting on detail there, whereas on the rest of the uniform you can see individual sinews & tendons. if they had to put the same detail there in the shorts that they put in the rest of the anatomy, it would mean detailing the genitalia & that's a no-no in general comic book land.

In case they forget to ink the rest of the costume, or in the case of black and white comics, the superhero will still look like they are wearing something over their crotch because of the underwear lines. Imagine Superman drawn in black and white without his underwear on the outside and you will know what I mean.

I can guess the scientific reason.........Shortage of time....You might have seen the super heroes live like ordinary people and in emergency they just rush to change the outfits and reappear like a Superman/Spiderman/Batman/Phantom..So it is shortage of time to wear the underwear properly.

they don't look like they actually wear it over -I don't understand why do they wear 2 of them one on the outer and the other on the inner side -maybe to secure themselves so that they can secure the world -

It streamlines them for their athletic endeavors - less friction, less to grab onto. Look at swimmers, wrestlers, ballet dancers...
