Because they're Ninjas? Don't Ninjas in movies always wear masks?
Thought of another reason -- colors and the letters on their belts were the only ways to tell them apart.

Although there is no point in them wearing masks, it's the whole concept of ninjas wearing mask.

Because the whole thing was originally a parody! I caught something on TV about it. It was suposed to be all one big joke makeing fun of cartoons, ninja movies and such...but then it really caught on. Sometimes dumb ideas turn out great.
