That's a rather complicated question as it's been filmed in many different locations depending on the episode. For example, the JAG headquarters moved between the first and second season to Falls Church, Va. [formerly Washington, D.C.] The opener for season 3 was filmed in San Francisco. Some things were filmed in Australia for the 4th season, while some other scenes were filmed in L.A.
This aside, in general:
Valencia, California. But they do move around a lot from San Diego, to San Gabriel Valley to Bakersfield ... all in California.
The building doubling for the JAG HQ is actually the Red Cross Building in Pasadena, Ca.

There's a ranch out by Valencia, did some extra work on it. Can't remember it's name for the life of me but it's used in a lot of filming and know JAG uses it. Think it is called the Stevension Ranch. Look it up on google.

looks like mainly in a California studio, but there are a couple actual locations from Sydney to DC

I think it was in New York,I know they go to Rikers Island alot.I hope this is right.
