This is a good question. Most common materials in our life are extremely porous by atomic standards, even solids like rocks, metal and wood. What prevents these masses from passing through each other is the very strong electromagnetic force of the electrons spinning around the nucleus. When you put a rock on a table and it stays there, basically that means that the electromagnetic field of the atoms on the surface of the table repel the electromagnetic field of the atoms of the bottom side of the rock. It also implies that the electromagnetic force is much stronger than gravity.

It is electromagnetics that keeps two solids from passing through each other. When you put your hand on the table it is the electron clouds that come into contact with each other and these repel each other. If you could apply enough pressure to to counteract this repulsion, you would like make a plasma. Apply still more pressure and you would have fusion. However, these would be tremendous pressures.

Because all molecules in a solid mass are not the same size.One is always larger than it predecessor or neighboring molecule and the smaller molecule does not have the gravitational pull to pass through the larger.

They can pass through each other. But, since the probabiliy of all the atoms aligning in a same direction in both metals is very small, then it is not seen in this world. By the way, the atoms are not aligned perfectly in a lattice and there are other factors that influece the orientation of atoms.
