What prevents these masses from passing through each other is the very strong electromagnetic force of the electrons spinning around the nucleus. When you put a rock on a table and it stays there, basically that means that the electromagnetic field of the atoms on the surface of the table repel the electromagnetic field of the atoms of the bottom side of the rock. When you put your hand on the table it is the electron clouds that come into contact with each other and these repel each other. They can pass through each other. But, since the probabiliy of all the atoms aligning in a same direction in both metals is very small, then it is not seen in this world. By the way, the atoms are not aligned perfectly in a lattice and there are other factors that influece the orientation of atoms.
