I heard there are cheap flights out of friedrichshafen (30 minutes from Bregenz), but was wondering if it would be better to take a train?

Unless you're just super-madly in love with train trips... (and this is a really long train trip at 10.5 hours and with at least 3 changes, and it won't be cheap) ... then you should fly.

I see a flight on Ryanair to Stansted for 25 euros, tax included, for this 1 hour, 35 minute flight.

It's always "better" to take the train, but it's much much longer and in this case much more expensive. Ryanair seems to be a cent---when I took the train from Zurich to Brussels it was about 100 Euros, and the Eurostar's a lot on top of that. I prefer trains though!

trains... the trip time goes from 10h 48 to 17h 53.

On the faster trip you must change four times of train:
You must do:
Bregenz-Lindau
Lindau-Ulm
Ulm-Köln
Köln-Bruxelles (here you must change stations)
Bruxelles-London
