Have to go with the Joker, just due to the mental instability he brings to everything he does. He actually understands Batman, and vice versa, and they realize why they are the opposite sides of each other. They are not reflections of a mirror, but rather a dichotomy of the direction a mind can go after tragedy. One is out to correct the wrongs, and one is out to revel in pure insanity. Just makes him that much scarier.

It's a tie between the Green Goblins (there were 2) and the Jackal.
Spiderman could never really defeat the Goblins because they were his friend's dad and his friend Harry, so he didn't want to hurt them. And because they had just gone crazy and didn't reall know what they were doing he didn't want to turn them in to the police.
Now for the Jackal. Many people may not have heard of him, he was only in some of the old 70's comics, but he caused Spiderman a lot of trouble. He never really committed many crimes, as his goal was always to destroy Spidey. He was behind numerous attempts on Spiderman's life and helped many of Spidey's othe villians. Then when Peter Parker's dead girlfriend showed up in his apartment, She was actually a clone made by the Jackal. And in Spidey's final battle with the Jackal he revealed himself to be Peter's college teacher, Proffessor Warren. And the Jackal had also made a clone of Spiderman to battle the real Spiderman. But in the end the Jacal changed and while rescuing Ned Leeds (Daily Bugle Reporter and Peter's friend that the Jackal captured) he was blown up and killed.

I would have to go with Magneto
The best villains are the ones who believe that they are in the right, that they are not the bad guys. Magneto was driven by his beliefs and knew that what he did was best for Homo sapiens superior in his mind.
He was an intelligent and cunning villain with a streak of ruthlessness inside him. Plus his abilities rank him as one of the most dangerous mutants out there.
Many would look at Dr. Doom, but after reading how Frank Castle in two different comics (Acts of Vengeance story arc and The Punisher vs. The Marvel Universe) beat him easily, Doom does not stand that much of a chance against Eric Magnus Lehnsherr.

Favorite DC Villain: Two-Face because the way he's been written in the Modern Era has lead to some great stories about a person's dual-nature.
Favorite Marvel: The Original Green Goblin! He was wicked and a great Nemesis for Spidey!

I've got to say my favorite villian is not just one person, but the Hellfire Club. They're rich mutants that are trying to take over the world through business and politics. A novel and viable concept. Just imagine a group of people influencing our whole economic system- it could really happen!

I would have to say The Joker. He's a maniac-which makes him scary yet funny at the same time. No one has been a bigger thorn in the Batman's side and, with exception of Bane, no one has taken Batman to the limit as he has. He even killed Robin II (Jason Todd).
