Here's the short version: Darwin went on a boat-trip. And ever few hours would drop a net or something and gather specimens. He preserved them, noted the changes in features, and noted how as they moved further away, the few specimens of certain species he found.
He did the research, and found fetuses looked alike if you went back early enough in their development. From that he concluded that not only that all animal life on Earth was related, that we all came from a single organism, and as such, this was irrefutable proof that the literal version of the Old Testament must be false.
He only published these findings, 20 years after he made them, because someone else was about to also.

Despite popular belief, Charles Darwin did not come up with the theory of evolution. The idea of evolution has actually been around since the Ancient Greek Civilization. However it wasn't until the 18th & 19th centuries that scientists started publishing theories as to how this occurred. Darwin contributed a mechanism via which evolution occurs - natural selection. The idea of competetion and survival of the fittest actually came from economists at the time. In fact, in the first edition of his book, On the Origin of Species... in 1859, he didn't even use the word evolution. Other scientists that contributed greatly to the theory of evolution were Wallace, Lamarck, and Mendel. Thanks to them, as well as current scientists and improvements in technology, today there is overwhelming evidence supporting the notion of evolution.

Thedavecorp has the written the short version well. He didn't publish them because it conflicted with his religion in both the personal/spiritual and information/fact sort of way. After the theory came out he was public about some of his doubts. One notable doubt was in not finding the "missing link", physical (species based) proof that man developed from the monkey/primate.
