Pepsi was shortened from Pepsin which it NEVER contained to imply it would aide in digestion.
I heard this on the History Channel you can also read it at: http://medialit.med.sc.edu/pepsi.htm
http://inventors.about.com/library/inventors/blpepsi.htm
Falsely states:
"Brad's drink", created in the summer of 1893, was later renamed Pepsi Cola in 1898 after the pepsin and cola nuts used in the recipe."
Pepsi NEVER contained pepsin! It was a misnomer.
All of the other answers are WRONG!
This is the B3ST 4NSWER!
Another amazing tidbit from:
http://inventors.about.com/library/inventors/blpepsi.htm
In 1931, Pepsi Cola was bought by the Loft Candy Company Loft president, Charles G. Guth who reformulated the popular soft drink. Guth struggled to make a success of Pepsi and even offered to sell Pepsi to the Coca-Cola company, who refused to offer a bid.

Pepsi-Cola was first made in New Bern, North Carolina in the United States in the early 1890s by pharmacist Caleb Bradham. On August 28, 1898 , "Brad's drink" was changed to "Pepsi-Cola" and later trademarked on June 16, 1903. As Pepsi was initially intended to cure stomach pains, Bradham coined the name Pepsi from the condition dyspepsia (stomachache or indigestion). It was made of carbonated water, sugar, vanilla, rare oils, and kola nuts. Whether the original recipe included the enzyme pepsin is disputed.

In 1903, Bradham moved the bottling of Pepsi-Cola from his drugstore into a rented warehouse. That year, Bradham sold 7,968 gallons of syrup. The next year, Pepsi was sold in six-ounce bottles and sales increased to 19,848 gallons. In 1905, Pepsi received its first logo redesign since the original design of 1898. In 1906, the logo was changed again.
