install antispyware/adware like spybot and run a scan at least every 3-4 days depending on how much of a surfer you are. Though, you cannot delete them permanently as in never to affect your pc again, because they are integrated into most of the sites anyone visits, thats how internet tracking and marketing works so schedule your filter system to run and delete spyware/adware at least every so often.

When you clear the temporary internet files ( which on Windows is tools -> internet options -> check delete all offline content -> ok ) You delete all your cookies. There are various other ways to do that depending on the browser. But you will get new cookies the second you start browsing again. You can use security settings in any browser to block any or all of them but there are many sites that will not function without cookies.
