The emperor melted his face with his own lightening force in revenge of the sith but in the return of the jedi he used the same thing on Luke and it did not melt him. A hole in the story or plausible explanation?

Lucas doesn't seem to think everything through when he wrote the new movies. Stuff just happens and he never really explains why. I think it was just a quick way for him to show the emperor transform.

The Emperor's force lightning was reflected onto him by Mace Windu's lightsaber. Luke only received the hit as did Yoda earlier in the movie.

If you put cheese in a microwave and melt it for too long it will go hard

George Lucas is not known for deep plot points. He probably figures the churning of ideas will keep that franchise strong. Maybe the answer was or will be revealed in one of the many Star Wars books.

luke was the son of anakin who was also the chosen one so luke must've got some special thingy that keeps his face from turning into like the emperor's.
