put the cd into the cd rom.enter bios.select boot from cd.install windows.

Why the hell would you want to do that? Win 98 is a crappy os, and it's almost ten years old. Install Windows 2000 at LEAST.
Better yet, buy a Mac.

use boot disk to fdisk drive, copy over systen tools
Then use either a bootable copy of the cd or the boot disk and follow the prompts. Its pretty straight forward. Make sure you have disconnected all plug and play stuff. Email me for indepth step by step process. Hope fully you have version B and not A

iit's better to delete partitions of your hard disk if it's bigger than 40 GB ... by some another program .
then you need a bootable windows 989 se disk .
insert it on drive and restart your system . first you need to boot your system and re partition your hard disk using Fdisk
after formating the partitions you can install windows .
if you can use partition magic for partitioning .. it's really great one ;)
after installation it can creat rescue disks (2 diskettes ) that can boot your system and partitioning it ... remember that in partition magic you wil need a serial mouse ;)

You can install win89 into your current os, (for example Xp , ...)
First download one of this programs :
Microsoft Virtual pc or VMware workstation
install it , download win98 boot disk start up from here :
http://www.allbootdisks.com/index.php?option=com_remository&Itemid=42&func=selectfolder&filecatid=88'
and you need some detail to work with above program to how install dos6.2 , win89 , nt , linux, xp , ... into current os without need allocation new drive and ...
