flanking sequence is simply the sequence either side of the region of interest.
In my experience flanking sequence is most commonly used to design primers for PCR amplification of the region of interest (depending on the size of the region, internal primers or a long pcr may be required).

Couldnt a flanking squence also be related to the military? Where units move to the side "The flank" of the enemy through a series of attacks. That could also be reffered to as, a Flanking Sequence.
