The body is the vehicle for the soul. When a baby takes its' first breath the soul takes up residence in the body and at the point of transition(death) it leaves the body. What takes care of the physical body is the Etheric body, sometimes referred to as the aura of the human body. You also have an astral body and several other less dense bodies than the physical body.

The soul isn't "in charge" of the body, but it does bring with it its previous experiences. For the most part, however, they co-exist together. However, the body cannot survive without a soul, yet a soul goes on without a body. The soul takes its experiences in that body and that lifetime with it to its next destination. At least that is my belief.

The soul is somewhat a prisoner of the body. The body sins and the soul suffers the consequences.
