A Time line for automic theory is presented here:

Both discuss from the ancient greeks and their theory of the atom or smallest particle which cannot be divided, to the planetary model of atoms, to modern understanding of quarks composing protons, neutrons, and electrons, composing atoms. The atom is not atomic in the sense that it can be divided into smaller pieces.

They didn't imagine the first Greek microscope found the atom as a little pattern of very small dots. The micro-microscope the proper microscope as known today saw it as a real thing. So it does exist even as mini-black holes do.
It isn't the smallest thing as nothing is something or the word nothing would be nothing but you get to nothing again.
Geeks as Greeks.
Strings from the string theory are the smallest as 1d, 2d shaped strings in 3d space.

First atoms aren't alive. Second atoms aren't the smallest thing. Third as with all science we OBSERVE small particles then measure them.

It was natural for the scientists to ask what is the minimum quantity required by something to exist independently. With their limited knowledge and experience they could only arrive at atom. With the passage of time they arrived at sub-atomic particles and then to quarks.
