There are many, but I wouldn't say one is always best. It really pays to shop around. I like the following:
Venere
Bookings
Travelgrove
Priceline
Hotwire
Bookingbuddy -- this one can check all of the above with just 1 input of city and dates

Smoothound -- especially for smaller, family-run inns and B&Bs
HRS -- good discounter

Check out hostels. They are like dorm rooms in the way they're set up (you'll need footwear for the showers, etc.) but they are the most inexpensive way to stay, unless you can find people to host you while you are traveling around.
