There should be a night auditor balancing the books each night. If the issue is not accounting it may be the clerks. I worked as a manager on duty for a sleazy motel chain and found several employees who would trade hotel rooms for drugs or pocket money from cash sales. It may be as simple as monitoring the staff or instituting a more stringent accounting technique.
