No problem with logic IF AND ONLY IF the pronoun "he" refers to some other person. We don't have context here, but if in the previous sentences another man (Abe Lincoln's son, for instance) was mentioned, then it would be clear.
I am not a native, sorry, but... for some reason (my lack of understanding of the language, maybe), I would have said:
"Abe Lincoln built the house in which he was born."
[Feel free to correct me. I'd apreciate it!]

The problem is that Abe can't build a house before he was born.

The true sentence must have a change in subject either:
Abe Lincoln's father built the house his son was born in
OR
Abe Lincoln built the house his kids where born in

First of all, Abe Lincoln could not have built a house before he was born. In addition, you can't end a sentence with a participle. i.e; "This is where we sleep at." You can just say, "This is where we sleep." The sentence should read "Abe Lincoln built the house in which he lived."

Lincoln couldn't have built the house he was born in because he wasn't born when it was built.

How could he have built the house that he was born in? He wouldn't have existed prior to his birth so he would not have been able to build it.

Maybe, "Abe Lincoln was born in the house that his father(?) built."

Abe Lincoln lived in the house where he was born.

A couple of changes makes it grammatically and logically correct
