Depending on how many people, age and taste there are several possible answers.
Motorcycles are cheap, but have a lot of down falls. Limited passengers, limited luggage, and weather conditions.
Bus is cheap, but the stations are usually located in less than safe locations. Also makes sight seeing difficult.
RVs are nice, but with gas prices too darn expensive!
A nice small to mid size car will be the best solution for most.
Either using a map or online service like mapquest, plan your route and list places you want to stop at and see.
To save money on gas, avoid major cities during rush hour. It's cheaper to stop and have a snack than sit for hours in bumper to bumper traffic.
Lodging will be one of the more expensive items, so you need to spend some time planning this out.
Motels are cheaper than hotels. However many companies own both. Try to use a major chain (like Holiday Inn) where you can join their frequent visitor program. Book rooms at their cheaper locations to rack up your nights, then exchange your points for free nights at the nicer places. Accor ( http://www.accor.com ) also has a program and is linked to many of our motel/hotels.
If your time line is fixed, book your rooms ahead of time. When you arrive you can always check for a discount. If you aren't on a fixed schedule, let the hotel you are at, secure your room at the next stop.
If its peek time, and near a popular tourist location, rates will be higher. You may wish to stay 30 minutes to a hour drive away from the attraction.
If you plan to visit a major attraction, check their website before leaving. Many will tell you of special deals, or even have coupons you can print.
You can also book cabins at many of the national and state parks. These are often great bargains. Each state will have a website for their parks.
Food! This can be a killer on the budget. If you choose to stay in a motel/hotel look for free breakfasts, this is a common offer.
If you are staying at one place for a day or so, make lunch your main meal. The nicer places will have a lunch menu that is cheaper than dinner. If you are on the road, you will want to eat a light lunch, so grab a good dinner. As a rule hotel dining is $$, so go down the street.
As for safety:
Make sure the car is in good mechanical condition.
Sign up for road side service. Even a good car can break down.
Take a cell phone.
Remote country roads are nice by day, but interstate is safer by night.
Road side rest stops should only be used in daylight hours!!! After dark a well populated service station or better yet a fast food restaurant.

I was going to say by motorcycle, but you did mention safety. By car, and stay in small towns when you get hotels for the night. Avoid staying in bigger cities overnight. They're more expensive, and they are usually (not always) not as safe. Plan ahead. If you can. call each hotel directly and ask for their best rates. Don't call the hotel's 800 number. Usually you can get discounts that may not be publicized. Instead of going to restaurants, shop at local grocery stores and pack sandwiches each day. You can eat them along the way. Fresh fruit is a good snack, and cheap as well. Have a fun and safe trip.

By bus, but it is hard to take a whole family. One year all the kids (4) and the 2 of us went to the Dakota by RV. There are cheap camping you can even camp at a Walmart or other area stores or shopping centers with all the things you mignt need.

take a bus, they are cheap, go everywhere,even places you don't want to go, and you will meet very "different" people. Bring your own food, bus station food sucks.
