I already deleted it from "Add or Remove Programs" it's no longer there but whenever I start my computer it still pops out.

There has to be a button or program that came with the messenger that allows you to uninstall it. Check in your program files to see if the messenger came with an uninstall program.

you should give more info as to what type of messenger it is and also if you have the full capabilities of the messenger on computer restart.
if you want to remove it from popping up on restart click on start then run then type "msconfig" without the quotes.
click on the startup tab and uncheck the entry corresponding to the messenger from the list.

start menu>run>msconfig.exe
select the Startup tab and there you have a list of all programs that run when you start the computer. you can disable the program you want and also you can see where it's located on the disk so can you delete the actual files.
