Folktales are myth or ledgen while short stories can be either fact or fiction. Plus short stories are short and folktales don't have any definite length to them.

The difference between a folktake and a short story has nothing to do with whether or not it is "real" or "true" ( I seriously doubt the Science Fiction or Stephen King short stories I've read are any more true than Grimm's fairy tales). The difference is in literary theme and word count:
"The term covers a wide variety of narratives—from stories in which the main focus is on the course of events to studies of character, from the “short short” story to extended and complex narratives such as Thomas Mann's Death in Venice. Most often the short story is restricted in character and situation and is concerned with creating a single, dynamic effect. Its length usually falls between 2,000 and 10,000 words"
A folktale is a different sort of story, it is one that is passed down orally among the common people or folk, and is simply defined by Answers.com as
"A story or legend forming part of an oral tradition."

I think folktales have to do with the different cultural and moral values attached to the story, from the people/tribe/cultural that told it. Folk tales always have a moral. Short stories... are just short stories.

A folktale is something orinated from, and passed down from long ago. These are usually just myths or humurus stories. Short stories can be true.

Folk tales are past on from generation to generation like folk songs. Short stories are made by writers who publish in magazines or children's books. Folk tales have a historical origin. Shorts are written every day.
