It's highly unlikely you have a damaged registry or spyware that's telling you it is. Those are fake messages intended to get you to bogus websites.
If you need a spyware cleaner, here are two free ones that are very good.
Adaware http://www.adaware.com
Spybot http://www.spybot.com

If what you're seeing is a wide box that jumps in 3 different areas making a triangular motion? Yes, it is a fake ad. Now if it's a gray box that displays right in the center of the screen that looks Microsoft Windows-like, then there is something wrong with registry. But in order for there to be problems in the registry, there will be signs of your computer slowing immediately after startup when the Explorer is loaded, applications not operating appropriately, or your computer stops responding or won’t load the O.S. after power is activated.
In order to have complete control of your computer, you need 4 (or if a greatly damaged computer, 6) top-of-the-line scanners to detect & obliterate: adware, spyware, Trojan horses, viruses, bombs, time bombs, phishing, crash viruses, hardware fryers, software scramblers, identity thievery, information retrievers, etc. The list goes on for pages upon pages.
Just like what Kevin said, Spybot - Search & Destroy 1.4 & Ad-Aware SE Personal 1.06r1, both the latest edition. These are already mediocre but still reliable; the best scanners on the internet are BitDefender & A-Shampoo. Also, whatever you find in a retail store, don’t buy anything off the shelf like, or related to: Norton or McAffee. Norton is by far the worst scanner on the market & McAffee is no better.
Also, for better web browsing, ditch Microsoft Internet Explorer & download the latest version of Mozilla Firefox 1.5.0.3. It will take you a while to get used to it, but it’s really worth it…

Some weeks ago I had a problem with my computer, it was slowing down and i couldn't explain why some websites where redirecting! Since I had a good (norton) antivirus system I did not think that I had spyware! , however a friend of mine came to my house and immediately told me that I had a spyware program, he entered into a site downloaded one of the free programs featured there and installed it on my computer, after running this program my computer is fast and downloading normally, whilst my homepage was also restored.
the webpage where you can find free reliable anti spyware is:

This is actually adware because it is an attempt to trick you into buying something. at www.lavasoft.com you can download a Ad-Aware SE Personal which is a good free program to scan your computer for adware.
Another good free thing to have is Spybot Search & Destroy for spyware which can be found at http://www.safer-networking.org/en/index.html
It can locate the files and then you tell it to quarantine them.
Other than that, you can search for Clamwin Antivirus as a free virus scanner. Hopefully the first should work for you though.

Your registry isn't "damaged". This is obviously some form of malware. You need to get:
- SpyBot Search & Destroy (free)
- AdAware (free)
- SpySweeper (even if its just the trial version)
- hijackthis (use only as a last resort if the others don't fix the problem)
- A decent personal firewall like ZoneAlarm or Kerio - I recommend Kerio as it allows for greater control over which ports to allow and disable.

you probably already have an spyware/adware on your pc since as soon as you connect, you get popup`s,dont click or install anything,if your registry was damaged you probably could not boot the OS (or will boot with errors),so if offline everything is ok,just instal some antivirus/antispyware/adware program (when offline),run full scan, clea>set eny autoprotection`s modules to ON or Enabled, connect ....update signatures...enjoy...software recomandations ZoneAlarm Internet Security Suite (the best firewall also good antivirus/antispyware)
