It's probably because the vast majority of people (and I mean all people, not just TV characters) don't do what they think is wrong and therefore would not consider themselves "bad guys." And if you're not one of the "bad guys" in your own mind, you must be a "good guy."

We've been led to believe that the "others" are the "bad guys," but that's simply because the series has followed the trials and tribulations of the survivors of the plane crash who see the "others" as bad guys. But had the series chronicled the life of the others and we simply saw flashes of the survivors we might very well believe that Jack and Kate and Sawyer and Hurley, etc were the "bad guys" for essentially invading the island of these characters we've been following weekly.

Truly the idea of "good guys" and "bad guys" is a matter of perspective and how we chose to perceive the details we've been given.

I have no idea The way they take the kids it seems like their the bad guys and then they are doing tests on them as well. I think they are the doctor guys from the swan video and the other rooms video. I dont know its all confusing, good, but confusing.

because they are themselves. nobody thinks to themselves "hey i'm a bad guy" or "i'm a villian" the reason that you think they are the bad guys is b/c you have been seeing the show from the other people's point of view.
