She liked Yale's classes better. I think she should have gone to Harvard, because that's where she truly wanted to go, but for whatever reason she decided on Yale. It seemed like the better fit.

Rory went on a visit with her grandparents where her grandpa tricked her into meeting with one of the college deans. It turned out that she liked the school and realized Harvard was really any better. In all actuality, the writers needed to make her go to Yale because that way it kept her closer to Stars Hollow and her family. If she had went to Harvard, the show would have sucked because there wouldn't be a lot of airtime given to the interactions between Lorelei and Rory.

It actually wasn't so much because of her Grandfather. She made a pro/con list of the colleges she got accepted into, and Yale turned out to be her best choice. It was just a plus that Emily and Richard went there

Her Grandparents really wanted her to go to Yale and after she toured the campus and thought about it she changed her mind and decided to go to Yale instead of Harvard.

She got pressured into going to Yale by her grandparents. Her grandfather went to Yale and he kept introducing her to his old Yale cronies, and dragged her to visit the campus until she finally just gave in.

It was where her grandfather went to school and she decided that it was where she wanted to go. It's best not to question the TV.
