I don't really know, but I have seen a fact:
American Airlines gives 2 digit flight numbers when going to London, and some airlines gives number for a round trip, for example, Mexicana flight MEX-JFK is number 2 and 4, and JFK-MEX are 1 and 3.
I don't think they are asigned timwise, because the 6AM flight would always be the flight number 1 and the 11:55PM would always be the 40, and it is not like that.
I think it works marketswise, as AA, Europe es 10-99, South America 700-750, Asia 1000-1100, I don't know!
