Depends on what you mean by better.
Clapton is the better guitarist by far. But I'd have to give Gilmour the edge as far as song writting is concerned. He's guitar wasn't as fast or clean as Clapton's, but the sound was unmistakable.

Definitely our Dave, gilmour has feel and emotion, clapton is to clinical, "on the turning away" a masterpiece, i made a video to run with that, had some great feedback on it. gilmour can do amazing things with a few simple notes. i went to see Roger waters a couple of years back, but without dave it was lacklustre.

Eric Patrick Clapton, CBE (born March 30, 1945), nicknamed "Slowhand", is a Grammy Award winning British guitarist, singer and composer, who became one of the most respected and influential musicians of the rock-era, garnering an unprecedented three inductions into the Rock and Roll Hall of Fame. Clapton is widely considered to be one of the greatest and most influential guitarists in popular music history.
Although Clapton's musical style has varied throughout his career, it has always remained rooted in the blues. Clapton is credited as an innovator in several phases of his career, which have included blues-rock (with John Mayall & the Bluesbreakers and The Yardbirds) and hard rock (with Cream). Clapton has also achieved great chart success in genres ranging from delta blues (Me and Mr. Johnson) and psychedelic rock ("Sunshine of Your Love") to pop ("Change the World") and reggae ("I Shot the Sheriff").
Clapton is currently on his 2006-2007 world tour with good friend and longtime tourmate, Robert Cray as his supporting act.

a few years ago i'd have said Slow Hand but for the last couple of years i've started listening to Pink Floyd , and i think just for the sheer inventiveness of David Gilmour i'd have to go with him. How can you top comfortably numb. My girlfriend calls that the spaceman song coz she swears he felt like he was travelling thru space when he wrote it

Both have high voices and great guitar chops.
I will choose Clapton because I think he is more of a versatile songwriter/performer.
