Doom all the way. Doom beat the Beyonder. Think about it. The Beyonder was basically God. Not a God but the God. Beyonder was powerful enough to kill Eternity. And Doom took him down.

Magneto. Mags would probably just turn Dr. D into a bendy straw or something. Doom could make all kinds of countermeasures but he relies too much on his tech to get him out. No contest.
