I would say "Knockin on Heavens Door" done by Guns N Roses, originally done by Bob Dylan. His lyrics are cool but his damn voice I cant stand! And Tainted Love done by Marilyn Manson originally done by Soft Cell.

There are so many but if I had to pick one it would be Limp Bizkit's version of Faith. I liked George Michael's version but Limp Bizkit just tore it up. On the other hand, their cover of Behind Blue Eyes is one of the worst covers I've ever heard.

"Sorry seems to be the hardest word" originally by Elton John and then covered by Blue. Well, actually they sing it together, but it sounds much better.

"Hurt" written by Trent Reznor sounded more alive when sung by Johnny Cash. You could really get inside the song and feel the pain and despiration.
