Great question! Alcohol actually requires your liver to use up a cofactor called NAD. This cofactor is required in cells to break down sugar, proteins, and fats into energy. By using up all the NAD in you liver, you liver can't breakdown as much glycogen and produce glucose from other sources to feed your muscles. This causes a state of hypoglycemia (low blood sugar). This is the exact same reason why after a night of drinking, you get terribly hungry.
Additionally, alcohol is a diuretic. It causes you to urinate a lot of the fluid in your body. This can cause cramps and dizziness if you exercise and there isn't enough blood volume circulating.

Well, the cigarettes don't help your breathing, but that's probably a separate issue from the beer itself. Alcohol has diuretic effects and a hangover (or the stages leading to it) results from depletion of glucose levels in your blood. Try honey to help recover from a night of drinking, at least as far as glucose depletion is concerned, and since alcohol also has diuretic effects, make sure you re-hydrate before running so that you don't have muscle cramps and dizziness.

You may have trouble digesting the carbs in beer. That would be pretty unlikely to have trouble with beer unless you also had trouble digesting other foods made with grains. On the other hand it could be just way too much alcohol.
