I think he was believed to be conceived by the medicholirans (really not sure of the spelling here). These medicholirans are responsible for the Force in all the Jedi and Sith, but Anakin's concentration was so high that Obi Wan Kenobi and his master believed Anakin was the "chosen one" that would bring balance to the Force. In a way, it is almost like a Jesus story because Anakin was an only child that was birthed to a "virgin" mother.

There is no biological father, but people do believe that Darth Plagueis influenced the midi-chlorians to create life, in this case, Anakin's( as said in Epi. III, by Supreme Chancellor Palpatine). This might be true, knowing that it was around the time that Anakin was born( 41.9 BBY).

According to Shmi Skywalker, he doesn't have one. It seems like he was created by midi-chlorians.
This has led to a lot of weird theories. In "Revenge of the Sith", we're led to believe that it was Darth Sidious himself who manipulated the midi-chlorians to create Anakin.

His mama said that he never had a pops but I rather suspected some rougish cad had his way with her when she was extra high at a party and just couldn't remember what had happened.

he isnt supposed to have one but it I think there is indirect statement that his birth was influenced by Darth Plegus (sp!) and his control over the midichloridians to "Create Life" As Palpatine says at the performance in Episode III.
