There are so many great Sci-Fi movies. But three changed how Science Fiction was viewed.
1. Forbidden Planet. This movie showed that Science Fiction could be done as a high quality well acted movie, not just a "B" movie.
2. 2001 - A Space Odyssey. This movie proved a Science Fiction movie could be art, not just "popcorn entertainment".
3. Star Wars. This movie not only changed Science fiction, it changed all movie making.
And the best.....I hate to be obvious but it is Star Wars. No other movie even comes close in terms of influence and impact.

The first Matrix ROCKED!
But, I'd have to say Logan's Run. I know, cheesy special affects, and questionable acting...but for it's time, it was way above and beyond. It's a classic. Just think of all the movies since that have copied elements of it's theme...
