A number of cases exist where states or other entities have multiple capitals. In South Africa, for example, the administrative capital is Pretoria, the legislative capital is Cape Town, and the judicial capital is Bloemfontein, the outcome of the compromise that created the Union of South Africa in 1910.

In others, the "effective" and "official" capital may differ for pragmatic reasons, resulting in a situation where a city known as "the capital" is not, in fact, host to the seat of government:

-Yamoussoukro was designated the national capital of Côte d'Ivoire in 1983, but as of 2004 most government offices and embassies were still located in Abidjan
-Sucre is still the constitutional capital of Bolivia, but most of the national government long abandoned that region for La Paz
-Amsterdam is the nominal national capital of the Netherlands even though the Dutch government and supreme court are both located in The Hague.
-Kuala Lumpur is the nominal capital of Malaysia even though the Malaysian government is located in Putrajaya.

In such cases, the city housing the administrative capital is usually understood to be the "national capital" among outsiders. For instance, Santiago is understood to be the capital of Chile even though its Congress is in Valparaiso.

Bolivia is one of the few countries that has two capital cities -- Sucre is home to the judicial branch of the government (making it the constitutional capital), while the president and congress are stationed in La Paz (the administrative capital).
It's hard to say exactly why Bolivia's government is split into two places, but it seems to have something to do with the Liberal Party of 1899. According to the extensive Bolivia - A Country Study from the Library of Congress, a political power struggle and an economic shift led to the establishment of two capitals. In 1899 Bolivia's Liberal Party overthrew the Conservative Party during the Federal Revolution. Tin mining, which was centered around La Paz, had become a big, new money-maker for the country, and tin entrepreneurs supported the Liberals.

Until that time, Sucre had been the country's capital. The more established silver mine owners and landowners near Sucre were major supporters of the Conservatives. After their victory, the Liberals wanted to move the capital from Sucre to La Paz, where their supporters were located. They were partially successful. The presidency and congress moved to La Paz, but the Conservatives managed to keep Sucre as the legal capital and the home of the Supreme Court of Justice.

You already have the explanation correct in someone Else's answer. So I will add this: Saudi Arabia has three capitals, Riyadh which is the governmental capital, and Medina and Mecca which are both religious capitals of not just Saudi Arabia but the entire Muslim world.

The Netherlands has Amsterdam, but some functions are (or used to be, at least), carried on at The Hague. Also, South Africa, shared some functions between Pretoria, Capetown and Johannesburg, I believe.

Hungary kind of does.... Budapest is actually two cities on either side of a river... Buda and Pest.
