There is a big difference between a legitamate pop up, which is set by the website you are visiting; and a barrage of pop ups. What good would it do Yahoo to bombard you with them? If you're on Yahoo you should only be getting Yahoo pop ups.
You've got some kind of spyware and I'd like to bet that any day now you're going to get an offer of a "free spyware scan" from some company you'venever heard of. It'll be free until they find hundreds of infected files, which you pay them to remove...
Don't be caught out, install a firewall, set it to run in stealth mode, download and run some of the following free security software;

The Windows firewall doesn't stop malware on your pc from dialling out. Either of these firewalls are free for personal use and stop unwanted incoming and outgoing traffic. You choose which programs are allowed to access the internet. They are both fairly easy to use and updated regularly.

Sounds like a case of pop-up blocker overkill. IE has one built in, so to use Yahoo's on top of that is probably causing a problem where one or the other is catching even legitimate pop-ups and not letting them show up. I'd recommend removing Yahoo's and fine-tuning your IE blocker, but the best solution would be to kill your pop-up problem all together by running some Adware and Spyware programs. Ad Aware and Spybot (both available free at download.com) are my two favorites. If you don't want to do this, or it doesn't solve the problem, you'll need to tune-up your pop-up blocker by going into its "allow" and "deny" lists and making sure that legitimate sites, such as Yahoo, are not covered by your pop-up blocker's range of activity.

It's probably not so much of a problem that it's being over worked as it is that you probably have spyware.
