Silt & Clay is a Battle that can not be won.
As far as causes, agriculture and construction is currently eroding the surface of the earth 10000 times faster than nature can. This is causing an increase n the amount of silt and clay in rivers and bodies of water. The result will be an increase in the amount of shale and other sedimentary rocks in the earth furture.

It is caused by erosion, often during seasonal rains, snowfall, etc. It can cause watercourses to fill in, it actually adds land at teh mouth of rivers (Mississppi delta, for instance). The ancient Egyptians relied heavily on the flooding of the Nile each year, which laid down a new layer of nutrient rich silt, in which they planted their crops. Prevention is probably impossible, although dams, barricades, and care in construction, can help.
