I know ninja's have obvious advantages like gadgets and shuriken but putting them in a sword fight (ONLY SWORDS)together which one of these two kinds of warriors would win?

ninjas cheat all the time so in normal circumstances they would win. but theyre in a cage with only swords in hand, i think the ninja's done for.

A ninja would not linger for a sword fight. The only time such a confrontation would've occurred is if samurai guardsmen cornered a ninja in a castle on an assassination attempt. If the ninja doesn't believe he can win he would kill himself so as not to be tortured into telling who sent him...A ninja's life is harsh, and full of darkness...

Using swords, I'd probably cast my vote for the samurai... If the two fighters are allowed to choose their weapons, though, it's all ninja - every time.
Samurai aren't trained to deal with the tricky (dishonorable), rope-like weapons of the ninja.

the ninja would win because they are masters of deception, and quite acrobatic, but if the ninja and the samurai had a toe to toe sword fight the samurai would win very quickly.

Samurai would win as ninja's are assasins not fighters. Ninja's are trained in stealth where as samurai's are trained in swordmanship
