If you're talking best franchises in the history of the NBA, it's the Celtics and Lakers easily. The Bulls are not in the equation.
If you're talking best team for one year only, in the NBA it's probably either the 1967 76ers or the 1986 Celtics.
The best college program ever is easily UCLA, with 11 national championships, 10 of them under John Wooden.
Tough to pick the best of the Wooden UCLA teams, maybe the '68 team (even though they lost a game, by 2 pts) or the 72 or 73 teams, both of which were undefeated (with Walton).
Any Alcindor or Walton led UCLA teams could be considered the best in the history of college basketball. They would have wiped the floor with Bobby Knights 76 Indiana team, as well as every single team to come down the pike since then.
Bill Russell's University of San Fransisco teams also won back to back championships in the mid-50s, and held the record for the longest winning streak prior to UCLA's dominance. Bill Russell is one of seven players to average 20 pts and 20 rebounds per game for his college career. He's a better center than anyone who came along later, with the exception of Alcindor and Walton.
Lew Alcindor was the greatest college player ever, without a doubt. The only three-peater in college history, his teams went 88-2 during his career, and he was National Player of the year twice (in 3 years of varsity ball, freshmen couldn't play varsity back then), and NCAA Tournament MVP all three years he played varsity ball.

The best college team ever would have to be the last college team to go undefeated: 1976 Indiana Hoosiers. Don't forget, the year before that they only lost 1 game. You can't name too many teams that lost only 1 game in 2 years.
