Depends on what part of Japan since Okinawa is subtropical and Hokkaido at time can appear to be Artic since it is next to Russian Siberia. I do agree that April is a great time for Cherry Blossoms. Please check out my blog it has many pictures of Cherry Blossoms in Tokyo, Kyoto, and Nara.

However Cherry Blossoms can bloom in Feb in Okinawa and May in Hokkaido. Also Yoshino in Nara prefecture is the best place in Japan to view cherry blossoms if you're looking for volume. Most places have a few hundred trees but Yoshino has 10,000!!!! These trees are planted along the mountain side in 4 levels so they bloom in levels and keep blooming for weeks.
Besides April I recommend Sept to October when the Momiji(Japanese Maple Trees) leaves turn color. They are very bright and look great next to the temples and shrines. http://www.onmarkproductions.com/html/te... this time the temperatures have dropped to a very comfortable range but not too cold.
Worst time to visit Japan is the Golden Week which is several holidays that occur in the first week of May. Everyone in Japan take their trips at that time so everything will be booked! However it may be a good time to visit Tokyo since a large portion of the population seems to go back to their hometowns and the trains and attractions in Tokyo seem less crowded. As for August unless you want to die from dehydration due to the humidity and heat I'd avoid it. But summer is a great time to view the fireworks festivals which in Japan can last for hours in the larger cities.http://p.vtourist.com/1/93530-sumida_riv...
As for winter visits I recommend Sapporo for their Ice Festival.

Well, as many have said, Cherry Blossom time (April) is very beautiful, but the Japanese people care about this alot so viewing cherry blossoms can be quite a pain because all the people are there. I have found the best time to visit is in October or November. The weather is nice. There aren't a lot of holidays, so there won't be 20,000 people at each and every attraction, which can be troublesome to some Western people. Winter time is too cold. Summer time is too stormy, hot and humid. Spring time is full of holidays and everything is busy. I love Japan and I have been in all seasons. Winter can be nice for not so many people, but Japan can be kind of dreary in Winter, kind of like Texas is, if you have been there in Winter. If you are only going to make one trip to Japan in your life, please take my suggestion and go in Autumn. It's so much better, easier and it's quite beautiful. September can be hot and humid and stormy too, so October and November are best.

SOON.
Actually any season is okay depending on where in Japan you want to visit and what you want to do.
BUT COME SOON...... The Yen to U.S. dollar is good now and the Japanese government plans to enact legislation to fingerprint and photograph all foreigners entering Japan in the coming year.

i think the best time to visit japan is:
if your visiting for someone it should be on their "yasumi" or day off.because japanese doesn't easily take a leave to their work.in that case you might not enjoy to go to different places by yourself.
if its just for your pleasure or your not meeting anyone.the best time is their are events happening.
like i said they are busy on working days!
the sakura actually every april but it only last for one to two weeks. if you planning for that occasion. i suggest you come earlier before its starts.
try to visit the gold castle in kyoto.its really amazing!

I like the summer, but it really depends on where you're going. In Hokkaido during the winter they have really cool snow sculpture festivals, but cherry blossoms are really nice too.
