Because not all have been seen outside of Japan, it's too many to tell. Generally, anime-wise, the most well known are:
After School in the Teacher's Lounge, Ai no Kusabi, BeBoy Kidnapp'n Idol, Boku no Sexual Harassment, Earthian, Enzai, FAKE, Fish in the Trap, Fujimi Orchestra, Gravitation, Haru wo Daiteita, Kashou no Tsuki, Kaze to Ki no Uta, Kizuna, Kusatta Kyoushi no Houteishiki, Legend of the Blue Wolves (severly not recommended), Level C, Lesson XX, Loveless, Mirage of Blaze, Our Road of No Return, Papa to KISS IN THE DARK, Ryokunohara Labyrinth, Seikimatsu Darling, Sensitive Pornograph, Sukisyo, Tokyo Babylon, Zetsuai 1989/Bronze, Yami no Matsuei, Revolutionary Girl Utena, NightWalker, and Kyou Kara Maou.

Of course, there are many being made as well, given the rising popularity of BL (boys love). This is not counting slashable series or any other series that has more than one male character because it's generally accepted than any fandom with more than one male will have yaoi in either fanfiction, fanart, or doujinshis.
