It means that you shouldn't look any deeper for a meaning. The opposite would be to "read between the lines".
Ex: If you are out at a bar and a beautiful girl is eying you from across the room you can either
"take it at face value"- she is just looking, maybe not even at you exactly, but it is nothing more than that... and you would just ignore it because it means nothing....
or you could "read between the lines"- she is looking at you because she is interested in you, and would like to meet you. then you would go over and buy her a drink and chat with her because her looking at you is more than just her looking at you.

To not try and read anything into something. If someone tells you they think you are pretty and tell you to take that at face value - then they are telling you that you are pretty - nothing more and nothing less.
