I had the same problem, I only had about 6000 mi. on a 117 cu. in. S&S motor and it turned out to be the clutch dogs were worn creating a little slop in the clutch plates.

You have something loose, probably in the primary. I might be a loose chain. Doesnt sound like ur clutch too me, but it could be. Do you notice any clutch slippage?
I'm betting on a loose primary chain, a simple fix. You can check it by pulling off the inspection cover and checking the tension. If you dont know the procedure, that the bike in and have the service guy check it. Sounds like a new bike and they shouldnt even charge you for it.

...it's a Harley, dude! Get used to clunks and a lot of leaking oil!
I'll bet that it's only doing what is normal for it - though I don't understand how you can recognize it over the header noise!

chech the pimery park the bike as flat as you can pull on all the parts that you can shake them gust dont brake them be careful and yes it should be under warrenty

If its coming from up front it may be your floating brake caliper. I hear that on my Honda cruiser.
