In the movie, he was able to approach the phoenix because he kept re-healing. But his eyes were open. Does that mean not only his skeleton was enhanced, but his eyes, too?

As a mutant, initially Wolverine possesses animal-keen senses and reflexes and a healing factor that allows him to recover almost instantaneously from virtually any wound.
And then, the supersoldier program Weapon X bonded the unbreakable metal alloy Adamantium to his skeleton, including the bone claws he was born with.
I think he can approach Phoenix because his healing factor (not the Adamantium alloy bonded-bones).
This healing factors enabling him to regenerate damaged or destroyed areas of his body far beyond the capabilities of an ordinary human. He can regenerate organs such as missing eyes and large portions of flesh, but it is unclear if he could regenerate entire limbs.

No, he went through a procedure that had the metal attatched to his skeleton, and the claws are supposed to be part of his mutation according to the comics.

No, just his bones are laced with adamantium. It will probably be explained more in the Wolverine movie that is being planned

Just his skeleton was "plated" with the metal (adamantium). His organ/muscles/ and everything else is regular.

Nope. His bones are covered in it, including the 3 extra bones in each forearm(part of his mutation probably) that make up his claws.

His mutation is quick healing. That is why he was able to survive when his bones were replaced with adamntium.

"Adamantium" - watch "X-Men 2" (I think) and you'll see a lot of images of how the metal is arranged in his body.....at least for the movies.
