Hypothyroidism affects the frequency with which you ovulate. This means that you are less likely to have and egg available for fertilization. It is a well recognized problem. See your doctor and have a chat and he/she will be most helpful.

The problem is not frequent cycles but an egg needs to be released ie. ovulation else no egg and hence no fertilization. Progesterone is not the choice for ovulation. You are using it for other reasons.

My friend has hypothyroidism and just had her first child a year ago. They did have some issues with conception, but it was more adjusting medication. PLEASE talk to you doctor about messing with doses and let them know you want to get pregnant. They worked with my friend and it worked very well!!
