Personally, I love Disney Quest, it is a ton of fun. But, it also depends on the time of year you will be going and what the weather will will be like. If it is raining, you can't do Typhoon Lagoon, but I don't recommend DisneyQuest either because it will just be packed if it is raining.
So, the question is, do you want to swim all day, or would you rather ride different rides, play games, video games, arcade games, etc.
DisneyQuest is really great, if you have never been there, I really recommend it. Typhoon Lagoon is great as well, but you do have the option of swimming in your hotel pool. So, you need to consider if you want to spend the extra money to swim, or if you really want to do that much swimming. Also, there is rumor that DisneyQuest is going to be leaving Downtown Disney, in which case it may not be there the next time you get to go back. In all likeliness, Typhoon Lagoon will still be there, so you will have other chances to go. If you really want to see DisneyQuest, you might want to consider doing that soon!
Have a great time at Disney!

DisneyQuest was alright. My boyfriend and I only stayed maybe an hour or two. We did the Aladdin's Magic Carpet Ride and the CyberSpace Mountain. That was about it. Besides that, I found it was just swarming with little kids screaming, running around all over the plus. It seemed as though there were no parents chaperoning any of them, and most of them were under the age of 10. It was incredibly hectic and it took us at a half an hour just to make our way to an elevator to get downstairs to leave. We are going to WDW again this summer, though, and are planning on trying DisneyQuest again. We've also heard the rumor of it closing at the end of the holiday season in 2007. We'd like to go one more time and hope for a better experience.
I absolutely loved Typhoon Lagoon. I'm not a good swimmer at all, and I freak out in water, but I had so much fun there, especially in the surf pool. The waves are so huge, it's so fun! And the Crush 'n' Gusher is an awesome water coaster ride. Then there's Shark Reef where you can go swimming with sharks (they're not that big.) And of course, the lazy river is great. It goes around the entire park. And I definitely prefer Typhoon Lagoon to Blizzard Beach.
It's hard to say, both are very different. DisneyQuest would take you a couple hours or less to complete, and then Typhoon Lagoon would take you an entire afternoon. You can't even compare the two. So you could do Typhoon Lagoon in the afternoon for a few hours, then go to DisneyQuest for an hour or two.
I'd definitely pick Typhoon Lagoon, though, personally.

It all depends on when you're going, Typhoon Lagoon isn't open all year long. I like both Typhoon Lagoon and DisneyQuest, they are both ways to get out of the heat and still have fun. You've got to take into consideration what you're interests are and anyone else going with you. Typhoon Lagoon has the great shark reef and a great wave pool that can produce 6ft wave I believe, the slides are great and so is the lazy river but if you're going for water slides and "water roller coasters" Blizzard Beach has more. As far as DisneyQuest, it's great for anyone into virtual reality and computers, you can create your own roller coaster and then ride it in a simulator and you can even do virtual reality Aladdin or Pirates of the Caribbean ride. So you have to look at what you'd have more fun with.
Also, I want to mention the water parks and more package you can add to your ticket. If you want to check out both Typhoon Lagoon and DisneyQuest this might be worth it. It's an option you can add to your tickets like the park hopper option. It allows you admission to both Typhoon Lagoon and Blizzard Beach and DisneyQuest, Pleasure Island, and Disney's Wide World of Sports Complex. If you are planning to go to at least 3 of these attractions anyway it's worth adding to your ticket.

You could easily do both in one day. I just got back from Orlando, and I went to both of those parks. If I had to choose between them I would pick Typhoon Lagoon. The wave pool that they have is unreal. I've never seen a wave that big at another water park. There is a lot to do there. We've been to Disney Quest twice, you can cover the whole place in two or three hours.

Typhoon Lagoon.
Always pick a waterpark because Disney Quest is okay, but I really was not that impressed with it. I've only been to Typhoon Lagoon once because I love Blizzard Beach way way more! I mean if you absolutely love to snorkel then okay Typhoon Lagoon. But in my opinion Blizzard Beach has so much more! I mean thats just me, but maybe you could spend half the day at typhoon lagoon and half the day at blizzard beach.

Hands down, Typhoon Lagoon. Disney Quest is fun, but I didn't spend a whole day there. It felt too much like an arcade and I was ready to move on after about 3 hours. At Typhoon, you can relax, have fun on slides, and spend the whole day!

I used to work for Disneyworld and I have been there many times. I can say, hands down, that you should go to Typhoon Lagoon. DisneyQuest is for serious gamers. If you love all types of video games and other interactive multimedia, then this is a great place. Otherwise, it is jsut an upscale arcade. Check the weather the day before and if it's going to be sunny, then go with Typhoon Lagoon! Otherwise, go to Disney.
