Your question doesn't make sense. You might as well ask why is the air invisible when we can see birds flying in it.
You can see her BECAUSE the jet is invisible. It's that simple.

Alright ... you want the real answer to these questions .... here it is.
The invisible jet (as described in the very earliest issues of Wonder Woman) is constructed out of an alloy very similar to plexiglass so it is actually transparent rather than invisible. This is the explanation given by the creator of Wonder woman way back in the 50's I think it was.
Now then, Wonder Woman doesn't actually fly but glides in the air currents therefore, there is a limit as to how fast she can go in this manner. This is why she has the jet, to get around much faster than she can glide on her own.

The whole 'Invisible Jet' thing is originated from the 1970s Wonder Woman TV show Starring Linda Carter. Due to budget restrictions on the show, the director(s) could not afford to rent/purchase a real jet, nor could they pay for the special effects to make Wonder Woman 'fly' in a realistic fashion. So, they came up with the whole invisible jet idea. It's one of those cornball things a director has done to stay within budget, that ended up sticking with the character. As for flying, from what I understand, Wonder Woman can fly. I faintly recall two instances where she seemed to be flying- Action Comics #600 (where she flew up into the air and met/kissed/talked with Superman who had just returned from his long hiatus away from earth), and DK2 (the 2nd Dark Knight series) where Luthor sends Wonder Woman to 'get Superman under control' after he gets really pissed and 'starts throwing a huge tantrum'- she flys out to meet him, and basically seduces him. Another thing- in John Byrne's run on Wonder Woman (from issue #100 to around ?) Wonder Woman flies several times. However, a young girl she knows takes some 'magical' boots (or was it a hemlet?) that belonged to Wonder Woman and flies around the city. So I think that when Wonder Woman flies, it is not under her own power, but rather due to an enchanted item she received at her home of Themyscira.
Not being much of a Wonder Woman reader, this is the best I can offer.

I am glad to know that other people wonder this as well. I thought maybe because it is only the jet that is invisible, and that doesn't mean that it would make her invisible too.

Because light passes through the jet and reflect off of her. She's not invisible when she's in it.

hahaha, i never thought of that. yeah you can still see her.
hmmmm...maybe because her jet's color is pink and she cannot do anything about it and she is shy about that so she made her jet invisible.hehehe.
seriously maybe so that no one can steal it,hehehe.

I think they wanted the viewers to be able to see her but I don't think that the other characters in the show can see her.
