Curious where his character vanished to.

An early draft of the X3 script included Nightcrawler in a small part, but the writers and producers eventually came to the conclusion that they didn't want to include the character if he wouldn't have a functional part like he did in X2. They made the decision not to include other popular characters like Gambit for the same reason. The story already had about as much going on as they could realistically get away with in the less than two hour run time. It would have had to be much longer to include any more characters, and I am of the opinion that it should have been longer anyway. A lot of the interesting characters introduced in X3 didn't get much screentime (Psylocke, Multiple Man, Angel, etc).
If you want more of Nightcrawler, though, you can play him in the X-Men Official Game, whose storyline takes place between X2 and X3.

Alan Cumming's part was written out, supposedly because there were too many "blue characters" (3 total) and the director felt it would be too confusing to the fans. They'd been trying to find a way to write Beast in from the get-go, and ultimately felt Nightcrawler was the easiest to dispose of. Mr. Cumming originally was in X3, but due to a great deal of disagreements with the director (Singer) and the studio, it was decided he should bow out. I kind of think that Mr. Cumming's responses in the series of interviews he's given in the last 3 years also played a big part in the final decision to remove the Nighhtcrawler character, as well-- he was pretty negative in general about the whole X-Men thing, including wishing Nightcrawler would "fall into a vat of peroxide at the beginning of X3". He did despise the makeup, and was never too interested in the character of Nightcrawler, anyway.

Nowhere to be found. Alan Cumming, the actor who plays Nightcrawler, did not want to be in the movie because he had a small part. It's understandable because he probably would have been in the make up chair longer than he would be on screen, that's not really worth it.

I don't even claim to have a good answer to this question but I am answering to express that I too wondered what happened. I also want to add that I was disappointed with Colossus' small role in X-Men 3
