Is it to do with Cold War paranoia do you think?

I think in the english language, especially in Shakesperian prose, the latter letters of the alphabet are considered to be the insignificent ones, hence the saying ' whoreson zed' meaning son of a whore and insignificant person rated zed.
It's either that or the authors are trying (unsuccessfully) to come up with some names that are unusual and un-common but, menacing sounding.

Because Sci-Fi guys are dorks (also know as the whale penis) who think that Z's and X's in their name make them sound more "badass" and perhaps attract a modern day Princess Laya. Just my personal opinion.

P.S.- I'm not saying Star Wars characters have X's and Z's in their names, and I'm not saying that Sci-Fi fans are all male, I was just referring to the dorky Sci-Fi males in this answer. There is no bubble here, and there is certainly no ignorance. You kids need to learn how to take a joke.

The consistent use of black for bad guys or names that begin with Zs and Xs are ways that the non-critically thinking audience can tell right from wrong.

I thinks it's because the sounds that come from those two letters just come with a kind of ominous feelings. For example in the Doctor Who series, the main baddies are called Daleks, which has the same sound at the end as the letter 'x'. You know when I think about it, there are plenty of villains with a 'v' in their names too.

Because people on ancient cultures though that the sound of crickets were the sound of demon or "evil" thing. Than when they created and have to put names on demons, folklore or mythical creatures, they use words that contain those sound of zzzzzzzz and ssss. The time passed by and people still use this type of construct...

This information I could found on Necronomicon book - The wanderings of Alhazred by Donald Tyson. :-)
I hope have helped..

Probaby for dramatic effect... Or to make them seem foreign. If an alien from mars was named Xeuiza, people would be more afraid of it than if it were named Bob....

Get my drift?
