I don't know about stores in NY City. Mehandi.com sells pure, high quality Body Art Quality henna at resonable prices. I use it for my hair and it is the best henna I have used.
Their website is packed with information about henna, both for skin and hair.

Well I don't know any places specifically but you can get real good quality henna from Indian Stores, its a great place to start or ask.
