First off, those "stitches" are involuntary contractions of your diapraghm, which controls your breathing. When jogging, your body is getting less air than its use to having, and your diaphragm "flips out", tightening up and trying to suck in more air. They will go away as you get in better running shape and your body adapts to having less oxygen. Here's a trick that works sometimes: exhale forcefully as the opposite foot from the side of the stitch hits the ground. So, if you're hurting on your right side, exhale forcefully as your left foot hits the ground. It works most of the time for me and my friends.

They are caused because your not breathing properly.
Remember the breathe when you run!! (I have the same problem..) Inhale through the nose, exhale through the mouth.
You can put your hand on where the 'stitch' is to try and soothe it. This works for me, and I continue to try and breathe and run through it.

make sure you are well hydrated before setting out for a run, bring a bottle with you (when using the machine) and sip at regular intervals.
