Yoga exercises your whole body and mind and increases your immunity. It is an ancient art form quite like dance. There are a lot of postures involved to exercise and repair different muscle groups in your body. You can learn Yoga on your own and it is believed (at least by Hindus) that babies know Yoga at birth and therefore do all the right stretches.
Pilates is a recent craze and needs equipment, a proper trainer and focuses on reducing your waist line.

I think Pilates works the abdomen more and has fewer joint stretches. Yoga has more stretches and focuses on the spine. Both require practice in breath control.
