The only one that is acceptable is: There are three twos. The others don't make any sense. You could say "There are three words that sound the same but are different in meaning and spelling, they are two, to, and too".

You wouldn't want to put an apostrophe after twos because it shows possession of a plural word. You wouldn't want to put "two's" because it shows possession of a singular plural word.

I don't like any of them. There are three twos means there are six. I would have a hard time interpreting "there are three tos" or "there are three toos" as meaning other than three uses of those particular words (two come to mind for each off-hand "I'm coming too" and "too late"; "going to the store" and "to be or not to be" but the dictionary lists a few others). If I had to pick, I'd pick toos, because it comes closest to following standard spelling ("oo" is a common way to write that sound; "o" and "wo" aren't). Also never use ' to pluralize a word--you can (but don't have to) use it to pluralize numbers. (2's would be okay, but not two's or tos'.)
If I were writing the sentence though, I'd write "There are two other words pronounced identically to "too."

twos' coz two's means something belonging 2 two like anna's or jack's...
